Those holes are intended to be for the engine mounts. You can see the main mount ring with the arms attached to those holes in the picture at Image

Actually, TM was structured as an independent non-profit organization so it appears as if there was considerable effort to "protect" TM after Quentin's death. I found this same error when I built my A3. Interestingly, if you follow Kozo's instructions by making the drill guide to its print and then using it to drill the cylinder you won't have the problem.
