I may have missed it, but how are you going to get rid of the steps in the inside where the tubing meets the flanges at each end?
Are those manifolds for a Honda GL1000 or GL1100? They sure look like it.

My suggestion is a metal box with lots of louvers to allow air flow for cooling. They would also keep chips out (especially if they have window screen behind them.

Mine has a MT 4 1/2. There is an adopter that is supposed to be used to put a center in. You can buy one on Ebay, or with a little ingenuity, make one yourself.
