Nuts on top. Drill a hole through the nut and bolt and safety wire it.

Good ideal however it still only gives me an additional 3/16" clearance. I'm leaning towards cutting the heads off the shoulder bolts and weld them in. Upon future investigations, some of the links can be installed on top of others. This would eliminate those bolts from the equation and be used as is with nuts on top.

That sounds like a personal question...
OK. Attached is a picture I just took in my COLD shop.
It shows clearance from the rail top to the lowest hanging item under my Mikado to be 0.4 inch.
If I removed the stack of washers I could gain another 0.1 inch of clearance for 1/2" total.
So far the loco has not snagged anything when operating.

Thanks Russ, that was very helpful as it gives me a benchmark. I am in the process of redesign. There is not much I can do for the cylinder, maybe another 1/8" to 3/16". That would bring the clearance to .375 to .437" respectively. I will make the fulcrum like a single sheer and pickup another 1/4".

there may be a reason why many brake cylinders are on the side or top of the frames or tucked up in-between -> rather underneath....

Yes, I agree a better Brake Cylinder location would be anywhere besides where mine is lol. I was able to gain another 1/8" of cylinder clearance. I could pick up another 3/16" by welding the mounting bracket to the back side of the Pilot truck cross Brace. I made the fulcrum bracket a single shear and gained 5/16" on that.

I also redid all the brake linkage and gained a lot of clearance by installing all of the links under the Brake shoe cross links with Shoulder bolt heads down. The Bolt heads are about even with the bottom of the brake shoe arms and they are by design, so I'm good there. I canned the cut and weld ideal as it would be too much work for little gain. I did have to remake one link that ran above one of the driver journal braces. It has an offset to go around the bracket that allowed me to drop in under the other links. I decided to just blue it in lieu of paint as it is so much faster.

Got the Brake link Bolts safety wired today. Used a Center drill followed up with a .055" Drill.

I have the final design on the Brake cylinder completed and ready to paint. After several revisions to the existing design, I decided to just make some new parts. These revisions will provide plenty of clearance between the cylinder and track. After installing the cylinder and fulcrum arm as low as they would go, the cylinder hit the driver journal at full droop, and I had to clearance the edge. The Brake drake link clevis was too close to the Pilot truck pivot pin, so I made a new one that is flush and a retainer to keep in in place. I also ran into some frame clearance issues turning the linkage bolts with nuts down and had to fix that.

BTW Guys, the next time I consider deviating from the plans and specs feel free to remind me of how much extra work and lost time this has cost me!

Where was the cylinder shown on the original plans?
I took 20+ years to build my 2-8-0 in that scale.
Changed frame, drivers, brake rigging and built 2 boilers before it was up and running.
